L'histoire suit la bataille de Godzilla avec Biollante en 1989. Trois voyageurs dans le temps de l'organisation de l'Union terrestre du 23e siècle arrivent au Japon, révélant que Godzilla deviendra leur plus grand ennemi dans le futur. Pour empêcher cette apocalypse, ils proposent de retourner en 1944 et de retirer le dinosaure avant qu'il ne soit exposé à des essais nucléaires et muté en Godzilla.

Cependant, les véritables intentions de ces futurs voyageurs sont inconnues des humains d'aujourd'hui. Ils ont laissé trois Dorats sur l'île pour se transformer en la créature destructrice, King Ghidorah, sous radiation. Godzilla et King Ghidorah s'engagent dans une bataille féroce, mettant en péril le destin de l'humanité et du monde entier.
